Is there any option to create Product bundles in Product Catalog?
We implemented precisely this feature for a customer. On selecting in a Quote a Product which has bundles automatically all related Products are inserted into QLI greed automatically. Let me know if you would like a live demo.

We implemented a self relationship in Product Catalog in such a way a single item may have many child items.
By adding a parent item into the QLI grid, all its childs are automatically added as well, however the user is able to remove some of them from the grid according to customer desires.

You can definitely add a many to many relationship in Product Catalog module and do few modifications to achieve this.
Adding relationships to product catalog is bit tricky but we have a blog on our website that helps you get ideas.
Once you add the relationship, you need to make some modifications to achieve your goal.
We have a CPQ native add on that we built for SugarCRM - This has both discount policies, options and features for product catalog and bundled products.

However the best is to extend the product catalog module and change the add to quote functionality.

Excuse my ignorance, but why would we need many-to-many relationship for the scenario of Main product catalogue related to a custom module for elated products?
Why wouldn't a one-to-many work?
Sometimes some of the products might be part of more than one bundle.
So if you have product bundle 1, and has Product Catalog Item 1, 2 and 3.
And when you create product bundle 2, and want to add Product Catalog item 4, 5 and 1, the one to one relationship will not work.
If this type of scenario does not work, may be one to one will work.
