Do you have any roles assigned to the supervisor or users? only my items etc? This sounds like a role management issue.
We do have a role assigned to the supervisor but he can see all other opportunities.

Can you clarify what the supervisor's experience is when trying to open one of the opportunities? If you provide the supervisor a direct link to one of the opportunities, can they view the opportunity or do they receive an error message? If they can view the opportunity via a direct link, they may be using some saved filters that are not accounting for the new users.

Hi Annette, is the supervisor the users "reports to" and also is the supervisor in the same team as the new users?
The supervisor is NOT the users' "report to" person. The supervisor is in the same team as the new users.
The supervisor cannot open the opportunities through the Opportunity module nor with a direct link. He receives a message that says, "Data not available. Page does not exist or you do not have permission to access this page."
Typically if I have someone clear their cache that helps and check your permissions in roles that you have set up.

The new users are assigned to the correct supervisor.
The supervisor does not have any private teams listed under his Access tab. Yet, he can see everyone's opportunities except these two new users.
I assume that the Repair Teams would not help me since none of the other users' private teams are listed under the supervisor either.

The last thing I can think to check is to see which teams are associated to the opportunities. The supervisor must belong to at least one team associated with each opportunity.
It seems odd the supervisor does not have any private teams inherited, so you may still want to run the Repair Teams script to ensure everything is working properly.
Have you had any prior code customizations done on the Opportunities module? If so, I recommend contacting that developer to see if there could be a conflict causing the issue.
If that doesn't help resolve the issue, I recommend opening a case with Sugar Support to investigate. Since the supervisor can see other opportunities belonging to reporting users, that should rule out role permissions as a possible cause. The only things I can think of that would be a culprit would be team security or code customizations.
