Note Not Visible in List View or Related Records, Only in Global Search

I may be misunderstanding your issue, but, Notes has a flex relate field to link it to its context: https://support.sugarcrm.com/knowledge_base/studio_and_module_builder/introduction_to_relationships_and_relate_fields/#Flex_Relate_Fields

In the detail view of the note you should see which module/record it is related to. The label changes to that of the chose module so it's a little bit tricky to find the flex relate, much easier to see if you switch to full Edit mode.

If you are creating the Note programmatically make sure you set the parent_type (the module name of the parent) and parent_id  (the id of the parent record) to link it to your desired module/record.
